With the (glass) sunroof closed, I noticed even the sunroof shade affects the way the car's audio sounds systems sounds.

Try opening the shade and listen to your radio then close the shade and listen. It seems the sunroof's shade absorbs some of the sound where as if you leave it open the glass from the sunroof reflects the sound.

I know this may sound dumb, but just something I've noticed.

Sure it affects the sound.

In night clubs and public places that's the difference between a "live room" and a "dead room". Walls, windows, draperies, furniture, all that stuff afffects sound.
