Transmission Worries

I have an 01 and the shifting has always been pretty notchy, but lately since I got the LMS intake and my SRT sold, the car has been shifting really badly from 2nd to 3rd gear, the car studders and cuts the power between those two gears sometimes causing about a second of hesistation. Anyone know what this could be, or is it just normal with these transmissions?

I haven't had any CEL's, but I do flash my ECU a lot when I get new mods...but no blinking Trac button either.

no... I meant the ECU/Trac flash that was done under a Technical Service Bulletin. 2001s had an issue that required the ecu and trac ecu to be reflashed. Its been awhile since I read up on it so please do a search and see if that is a possibility.
